KnetMiner 5.7 – The Final Fully Open-Source Release
KnetMiner 5.7 brings minor enhancements, bug fixes, and performance upgrades. User search limits have been adjusted to encourage free account registration, offering higher gene list limits to registered users. The API and backend have also been optimized for better usability and performance.
Key New Features
Gene View Enhancements
• New gene-to-evidence distance filter:
• Users can refine searches by hops between a gene and its supporting evidence (e.g., traits, publications, GO terms).
• Start with direct evidence (distance = 1) and gradually include indirect evidence from related species or interactions.
• Infinite scrolling replaces pagination for seamless browsing in Gene and Evidence tables.
Updated Sample Queries
• Sample queries are now personalized based on user plan and permissions.
• Queries are visualized per species with improved scaling and customization options.
Map View Upgrades
• Larger genomap display for improved visualization.
• Updated centromere locations for multiple species.
• Visual indicators in the Gene List search box to reflect user role limits.
UI Internals and Bug Fixes
• Improved performance in Evidence tables.
• Refactored chromosome region selection for smoother navigation.
• Upgraded JavaScript handling for better API interactions and fewer UI errors.
API Enhancements
• Gene and Evidence table outputs are now in pure JSON format (removing CSV-in-JSON issues).
• API responses now include graph distance between genes and evidence for better data analysis.
Miscellaneous Updates
• Migrated to Java 17, along with latest Tomcat and Jetty versions.
• Updated Neo4j mode to Neo4 5.10.x.
• Enhanced CI scripts and new demo launching tools.

KnetMiner 5.7 marks the final fully open-source release at Rothamsted Research. In late 2023, KnetMiner spun out as a company to develop the next-generation SaaS platform, bringing together a team of designers, developers, data scientists, and bioinformaticians.
While KnetMiner remains committed to open-source principles, future versions will safeguard IP and support an expanding customer base.
