KnetMiner’s newest AI-powered feature designed to change how you explore and understand biological knowledge graphs.Until now, users navigated our flagship network view manually, expanding nodes, checking edges, and tracing relationships to interpret biological meaning. With Graph Chat, you can now talk to your graph. You can ask questions, request explanations, critique evidence, and get AI-driven insights directly from the biological knowledge graph on your screen.
Built on a large language model tuned specifically to KnetMiner, Graph Chat makes AI in bioinformatics truly interactive.
What Is Graph Chat
Graph Chat combines knowledge graph visualisation and AI-assisted discovery.
It sits inside the KnetMiner network viewer, giving you the power to converse with the graph itself.
Whether you’re exploring gene network analysis, investigating omics data integration, or performing functional genomics screening, Graph Chat allows you to:
- Ask natural language questions about your network, for example, “What’s the connection between this gene and drought tolerance?”
- Critique evidence by querying how certain relationships are supported in the literature.
- Select one or more nodes and request detailed AI explanations.
- (Coming soon) You’ll be able to manipulate your graph, add or remove nodes and edges, and then discuss the updated network directly with Graph Chat.
Graph Chat is available to both free and paid users. Free users simply need to register an account to start chatting with their biological knowledge graphs.
From AI Summary to Graph Chat
We first introduced AI Summary, which generated text summaries of the published evidence behind your network, using only the publications embedded within your graph.That experience paved the way for Graph Chat. Where AI Summary offered context, Graph Chat brings conversation. It doesn’t just summarise; it explains, reasons, and guides your exploration in real time.
With Graph Chat, we’ve taken another major step forward in AI-accelerated gene discovery and knowledge mining.
A Real Example: Revisiting NASA GeneLab
To test Graph Chat, we revisited one of our favourite collaborative case studies: Spaceflight on Arabidopsis.

This AI in biotechnology use case explores how Arabidopsis thaliana responds to spaceflight. The case study includes guiding questions and step-by-step instructions for recreating the same network.After reconstructing the graph, we asked Graph Chat those same questions. The results were remarkable, producing scientifically grounded, context-rich answers about complex biological interactions, drawn directly from the biomedical knowledge graph itself.
This experiment confirmed what we already suspected: Graph Chat doesn’t just make research easier, it makes it smarter.
What’s Next for AI in Bioinformatics
We’re exploring new possibilities to extend Graph Chat into agent-based systems capable of performing dedicated tasks such as:
- Fetching up-to-date information from external databases like Ensembl Plants, UniProt, PubMed, and GWAS Catalog.
- Running graph algorithms and visualising results through natural language commands.
- Integrating AI-powered literature review tools for deeper biological reasoning.
While these features are still in development, they illustrate our vision for how AI in biotech will evolve within KnetMiner, towards a seamless, conversational, and intelligent discovery platform.
